To clarify and to avoid confusion I have typed up the transcripts of the 2 telephone conversations that both AirBaltic and I are referring to in this case.
Phone call number 1 was made by my wife. Phone call number 2 by me personally.
I am grateful that I keep notes of my phone calls. I may have omitted some minor details, but in general the transcripts should give you a clear picture of the conversations.

Air Baltic Riga: Hello. Thank you for contacting AirBaltic customer service. How may I assist you?
Mrs. X: Hello, my name is XX and unfortunately the flight from Stockholm to Riga has just been cancelled.
AB: That was unfortunate. We take pride in keeping our customers satisfied. How can I help you?
Mrs. X: The representatives here at the airport have not been successful in rebooking us. They are searching for flights but cannot find any for us. Can you please help us?
AB: This was very unfortunate. We at Air Baltic care about our customers and we understand that we have a contract with you where we are obligated to let you arrive at your destination at the earliest moment.
Unfortunately neither AirBaltic nor our representatives can book you on other flights so we recommend you to purchase your own tickets. We have not rebooked you.
Air Baltic promises to repay you all expenses including tickets, hotel and meals so you can comfortably reach your destination. Please save all your receipts and send them to us when you have returned to Stockholm.
We also always respect and honor the EU regulation 261/2004 especially as the cancellation of flight XXX was not extraordinary.
Mrs. X: Thank you.
AB: We strive to be an honest airline, honor our contracts and keep customers happy as we understand that this is how sound business is conducted.

Mr. X: Hello. We are flying today from Chisinau to Stockholm via Riga but we can not check in online. When I attempt to check in with our booking reference I only see my oldest daughters’ ticket.
AB: May I please have your last names.
Me: Of course, it is XXXX.
AB: We can see that you are booked on the flights today.
Me: But how come we can not check in online?
AB: Because you have separate and different booking references.
Me: May I please have these new references so I can check in online and avoid the extra 30 Euro cost.
AB: No, we can not give you these.
Me: Why?
AB: Your return ticket was rebooked.
Me: Who rebooked my ticket?
AB: I don’t know.
Me: Did AirBaltic rebook our tickets?
AB: No.
Me: Are you sure that AirBaltic did not rebook our tickets?
AB: Yes. AirBaltic nor any of our representatives rebooked your tickets.
Me: That is quite strange.
AB: It must be your travel agency.
Me: That sounds very strange.
AB: Yes. Good bye.
